hi
please check whether the terminals you are trying to login using the root id is listed in the securetty file located in /etc/securetty. If your terminal (tty1, tty2 .. etc) is not listed in this file then you wont be able to log in as root from these terminals in such cases you will have to resort to the su command. Please list your terminal in the securetty file and i hope your problem will be fixed.
