Hi I configured primary DNS on my server with A record and MX record pointing to same machine ( IP ). Now I want only www.mydomain.com to point to another IP. Will changing A record will do ??? I am using FC3 with default Bind package.

Yup, it should work. There is no rule that restricts that IP numbers within a zone have to belong to the same network id. Reverse maps are a different beast - just make sure that your ISP has taken the pains to populate your IP number in the subnet alloted to them.
Although you have not mentioned it, I presume you have set this up on your Intranet - in such case only your Intranet users will know how to resolve www.mydomain.com. If you want the rest of the world to access the web server, then use a public DNS server. There are several on paid/free. I use zoneedit.com - first 5 zones are free.
